I need to pull the drive shaft out the back of the tractor and replace it with a flanged shaft to accept a backhoe pump. The end of the shaft does not have a thread to accept a bolt so I can pull it. can anyone tell me how to get the shaft out?

To the best of my knowledge, that's now how it's done. When you remove the upper PTO cover plate you should see a splined cap (female). Most of the PTO pumps I've seen have female couplers as well. So what's ordinarily required is a short double male stub that connects the two females.
But I'll admit that's a very generalized statement. It would help us help you if we knew make and model of both tractor and pump.

It doesnt have a female flange at this point, I have to put a flanged shaft in. Im wondering if the baron ring is compressed or is a slide. I have to remove the baron to remove the shaft, ofcourse. Havent been able to find anyone who has done this before. ....

The pump has a male flange and came with a Jinma backhoe. The tractor is a Jinma altered by Northern Tool(Nortrac) ....

Define "altered" please. Because typically the only "altering" they do is the slapping on of NorTrac decals. But if you found the secondary PTO to be mechanically altered from factory original, then it would seem logical to be posing this question to Northern. And again, which specific tractor/backhoe combo is presenting this issue?
Because otherwise, I can only offer a page from my Jinma 200 series parts book in the off chance it may point in the right direction. But if you have other than a basic Jinma 200 Series, we'll have to come up with another parts book.

I am putting another shaft in the Tractor. I just need to know if anyone has done this before. Is the shaft easy or hard to get out? ....

Will the secondary shaft slide out the back of the gear box or will I have to take the top of the box off to get the shaft? ....

Note Figure 7 above. If I wasn't clear enough before, it represents all Jinma 200 series, which includes the 204/224 and rebadged equivalents.
