Been awhile for me since I did a clutch job, but you will need a clutch alignment tool that looks like a custom made dowel rod to set the disk and clutch properly as you tighten it.
Is th flywheel badly damaged? I guess so, I never had that misfortune, it have to be real bad for me to mess with it. You will need an appropriate puller for you situation. ....
