Steve, I'm not familiar with your Yanmar, but I'll try to give you the generic answer.
1. You say you've already refilled the fuel tank? If not, do so.
2. Does it have a see through fuel filter? If so, is it full of fuel? If not, on some equipment you need to remove the filter and fill the bowl. On some equipment you have a "bleeder" screw or bolt you can loosen until the fuel filter fills and runs out a bit around the bleeder. Then tighten it back.
3. Follow the fuel line to the injector pump. There should also be a bleeder screw there that can be loosened. Then hit the starter for just a few seconds and see if it pumps air out and when it's just pumping fuel with no air, stop and re-tighten the bleeder (don't stay on the starter for more than 5 to 10 seconds).
4. Now it may start. Give it a try, but if it doesn't start promptly, stop.
5. Go to each individual injector and loosen the line at the top of each one, turn the starter until fuel comes out of the line (just 2 to 5 seconds usually), re-tighten the line and go to the next injector and do the same thing. After you've bled each injector, start it up and go.
It may sound a bit complicated, but I could do the entire sequence in 5 to 10 minutes on a Kubota. Good luck.

Most models of Yanmars have 2 bleed screws on the fuel filter assembly(use a 10mm or Phillips screw driver). Bleed left, then right till no air comes out. Follow line to injector pump. Most models have a similiar screw there to bleed. A few models have a button you push to bleed. You don't have to crank the motor to bleed any of the bleed sites. Only once have I had to crack an injector line & never on a Yanmar. ....

Success!!
I bled the fuel filter to fill it, the line to the injector and then the line where it meets the injector pump. I had to crank the engine a bit to get fuel to the injector pump, or else it just takes a long time (after waiting 15 secs for fuel to come out the bleed, I cranked it and immediately saw it leave). And then it went!!
Thanks again. ....
