From the description I guess the noise happens after the pto is engaged and the clutch is let out rather than when the pot is being engaged. I'm assuming the tractor has a conventional pto clutch but I don't know if the clutch is single or two stage. You might say whether the pto stays engaged after the it makes the noise.

Unfortunately, off the top of my head it sounds like something in the pto drive-train is giving way under load, and there would be a fair number of candidates. Some candidates are stripped splines, broken gears, excessive shaft end-play. If it's a single stage clutch and has an internal over-running clutch, the clutch also would be a good candidate. Also unfortunately, most PTO repairs, including the clutch itself, would require splitting the tractor.

Let's hope that my assumptions are off and there's an easier explanation.
