 Long 310C hydraulics

I have a Long 310C tractor. The tractor had been out in the weather and water got into the hydraulic system. I drained the old fluid,ran some diesel fuel through the system to clean it out(mechanics advice)and re-placed the fluid.The lift arms jump up and down when you raise any attachment.I also cleaned the filter before i added new hydra-trans fluid. Any idea as to what may be wrong?
The lift arms were also jumping up and down before I changed the old fluid.

Generally speaking, bouncing or jerking in a hydraulic lift means there's air bubbles trapped in there.

Air can be compressed, liquid cannot, so as the air compresses it builds pressure until there's enough pressure to make the cylinder move, then it expands again and acts like a spring.

All you can do is cycle the hydraulics full up / full down a number of times fairly slowly and the air will eventually be drawn out by the exiting fluid.
