My John Deere 4600 with hydrostatic transmission runs fine until I press the forward or reverse pedals. It acts as if I am trying to move the tractor while not sitting on the seat. I bypassed the seat safety switch just to make sure that it is not bad. There are times when it operates just fine. What should I check next?

I would check the following:
oil level
is the park brake set?
are you in high range? if so shift to lower range
are you running to low a rpm?
are you pushing the pedal to the floor with low rpms or in too high a range? that will choke it off. kt

I think you are on the right track with a problem in the seat switch circuit. Since bypassing the switch didn't help, you need to check for voltage to the switch when it is in the failure mode. The red wire supplies voltage to the switch from the F5 fuse. If voltage is there when tractor fails to move, then the next thing in line is the V1 diode block. Voltage flows from the seat switch to the diode and then on to the engine run relay. The diodes sometimes fail but you could also have a broken wire or a loose connection in that circuit. When the tractor won't move, will the pto run? ....
