General thoughts:
Have you tried luberication on all points of linkage and where it enters the transmission? Have you tried with the tractor off rotating the pto shaft by hand backwards to see if that would help?

Never heard of of PTO having three speeds. Do you mean the TRANS is stuck in 3rd gear?

If it's a top loader AND you're referring to the trans, sounds like a shifter fork is broken off inside the trans. Might be easy to see, and fix. Or could be a bearing. ....

Not that I know what a top loader is, but if he turned it by hand it does sound like a PTO. Such tractors designed for use in Japan have not only the 540 speed but often 2, sometimes 3 additional faster speeds for special tillers to froth up the paddy water. Such owners should lock their control in the 540 slot for safety. ....

If the clutch pedal has to be down to move the speed control, it could out of adjustment. They usually want about an inch of freeplay. Otherwise, try to expose the linkage and hope you find a rusty connection or a broken pin. ....

I'd remove the lift housing to inspect the pto. I can supply you with a parts book. Contact me at parts@sheaftractor.net ....

UPDATE: So I couldnt get the top off the tranny/PTO.. had to use a cutoff wheel to notch it out a bit so I could pry it off.. was glued together with honda bond or something similar..

Once the top was off, it turned out the little knob on the bottom of the shifter was out of it's groove and jammed in there pretty good.. no idea how it popped out of there, but was a simple fix.. thankfully :)

I'd like to take you up on the manual, been having a tough time finding one.. ....
